Well, like many who went before me, I skimmed the help documents but failed to read the important words advising what to NAME the menu LOL. I'm so used to making up my own name.
Since others just end the thread by saying 'I solved it' or 'it's working now', I'll give the exact quote from the help page so others don't waste time:

"Added: WordPress 3.0 menu support. Navigate to "Appearance" > "Menus" and create a
new menu with the name "Main" (THIS IS IMPORTANT!!!) Make sure to click "Save
Menu" when you're done.

I'm using using WordPress 3.3.2 and theme seems not to be picking up the custom menu. I created the menu, saved it and added a few pages, saved again. But the menu is picking up all published pages in hierarchy order, which is fine but a pain to switch the order and drop-down items. Also when I install an e-commerce plugin that creates new pages, they pop up on menu -- I have to exclude them until ready..

The other forum posts seem to say ignore WP stating there are 0 menus. but it not working...
