Before you update the theme with native menu support, are there any other things need to pay attention for WP3.0?

I downloaded the themes again this morning and found header.php file is dated May 11, 2010.

Is this the file that I need to update?

I haven't added 3.0 menu support yet. I plan on updating themes soon though.

I just upgraded my wordpress to 3.0 and want to use new menu features.

However, I got this:
"The current theme does not natively support menus, but you can use the “Custom Menu” widget to add any menus you create here to the theme’s sidebar."

I do want to keep university menu style, but would like somehow be able to move menu items and reorganize.

Will you kindly drop few lines to explain?
