Hi there,

“style.css” and “custom.js” are the only files affected.

Regarding customizations, it’s best to use the custom CSS box in the theme options panel for making edits. If you’re making edits to template files, it’s best to use the child theme approach—http://codex.wordpress.org/Child_Themes

Doing this will make updates a breeze.
