I visited your site again and still see plugins installed. I noticed one in particular:

[...]plugins/youtube-embed-plus/styles/[...]

Not sure what you need that for. It appears to be adding additional styling to the site.

In any case, try using the following in your Custom CSS box (on the customize page) to override the added CSS...

#play-box iframe,
#play-box video {
    top: 50% !important;
    left: 50% !important;
    max-width: 90% !important;
    max-height: 60% !important;
    width: 800px !important;
    height: 450px !important;

}

Hi there,

Your site is applying additional CSS to that video. Not sure where that's coming from. Maybe a plugin? This is the extra CSS I see that is moving the video to the top corner...

}

That is not theme-generated CSS, so unfortunately I'm limited in my ability to troubleshoot this further. My best suggestion is to disable extra plugins you have installed one-by-one to see if they have any effect on the positioning.

For the "video 1" layout, that page is achieved by using the "Video Page" template. More info here —  http://themolitor.com/help/vysualize/#videoPage

For the "video 2" layout, that page is achieved by (1) creating a category, (2) assigning video posts to the category and (3) add the category link to your menu from the "menus" page.

For the home page, you can achieve that page by using the "home page" template. More info here — http://themolitor.com/help/vysualize/#homepage

Regarding the footer, that is largely controlled from the Customize page (appearance > customize).
