Unfortunately I can't really troubleshoot the issue with all the additional plugins you have installed. It's likely one of them is causing the issue. Sorry.

Fixed the menu missing on blog posts, but when I view the site on my iPhone the menu is up in the banner space.

It seems as though that the menu is not formatting correctly to the iPhone screen. Is there a way to disable the banner for just mobile devices? Or make the current theme menu work with existing template?

Weird. Have you tried deactivating any plugins you're using (except OptionTree) to see if that is the cause? Let me know if that does anything...
