Sounds like you havent set any of the options up(Appearance -> Theme Options) you also need to set a menu via WordPress Appearance -> Menus

There are few issues that I can't figure out:
1. The menu isn't loading
2. The entire page is covered by the footer

I tried to understand how the .php files pull the menu but I can't see anything that I can troubleshoot.

Help! SOS! I need to get this done ASAP!
