If you're using the 3.0 menu, it does indeed override the menu options on the theme settings page. If you have an active 3.0 menu, only the items you add will appear in the menu, so you can create sub pages and leave them out of the navigation.

When I set up my menu structure and then enter in the categories / post that I want excluded in the main navigation they still appear. Is there anyway to set-up a menu structure when using the sub-menu feature in WP where some do not appear.

For example: If I have a page or category that I want to be a part of the hierarchy so it shows up in Related Pages but I don't want it to be a part of the main navigation. Is there a way to do this?
