Not sure this will help you now given it has been so long since your post but I was having the same issue and here is what I found...

Ultimately when I added my custom CSS code to the Theme Option, css code box when I updated my theme, at save, it seems that it added some invisible "characters" throughout my code. I don't know if this has anything to do with it, but it was trying to format my css code with html tags (which can be seen when you look at it in the "text" tab). I found these invisible "characters" by copying my css code from the box and pasting it into Notepad (on Windows). Those invisible characters now look like little hollow boxes.

To fix this, I cleaned up this code and appended it to style_dark.css (style_light.css if you are using the light colored theme). I now do not have code in that custom CSS box on the Themes Option panel.

I updated the theme and I don't know why, but the pieces of code inserted in the custom CSS in the Theme Options are not working anymore.
